Went to Prague in 1990 just days ahead of their first free elections. Great times.
Must be overflooded with tourists these days?

Depends how pushed for time you are. 2 days in Prague would be enough to see all the main sights. Its a small city really and you can get around it all in 2 days easily. Friday and Saturday nights are great as well in Prague but Sundays pretty quiet. If your not pushed for time though 3 nights would be great. Its a fantastic city and as its pretty small its great to just walk around of the beaten track where you find some great little bars and restaurents.

I wouldn't stay too close to the square as you'll be paying over the odds for no real benefit. It's all very close and walkable (plus the public transport is absolutely superb and really cheap), so there's no need to be forking out to stay half a mile closer to an expensive square that's full of tourists.

In the main sightseeing areas absolutely, but there's plenty of city left for the rest of us. And even in the busiest areas all you need to do is duck down a couple of side-streets and you're away from the masses.
 
Ok, so I'm all booked for three nights in Munich, and three nights in Prague. Now I need to figure out where to stay for four more nights. My last night might end up being back in Munich as my flight is out of there. I'm thinking Nuremburg and then being able to get to Bamberg, Rothenberg and possibly Heidelberg from there.
 
Depending when you go, there could be Oktoberfest. Obviously it'll be very expensive but it's a great event, highly recommend it.

Nürnberg is supposed to be good, it's got the best markets in Germany supposedly, I'm sure our German friends will tell you that. As other said you could easily make the hop over to Austria or the Czech Republic.

Nürnberg to Bamberg is 50 minutes by train, no problem
Heidelberg should be more than 3 hours, If you go there, i think the train will stop at Würzburg, which is worth a look (around one hour from Nürnberg)

If you're staying in Nuremberg, take time to explore it on foot and enjoy the pubs near the castle serving the smoked beer.

Also within an hour by train is Regensburg, which has a gorgeous UNESCO heritage old town with cobbled streets - fantastic food too.
 
Sorry to drag this up again. Thanks for all the replies, very helpful indeed.
The wife really wants to go to Dachau at some point during the trip. As of now we are three nights in Munich, three nights in Prague, and are looking to book in Nuremburg for the remaining four nights as Munich hotel prices have gone through the roof. I'm thinking of three nights in Nuremburg and then the last night in Dachau so that we are close to Munich airport on the last day. Does this make any sense? Not sure if Dachau is a nice place (obviously the camp won't be very nice) to stay, or if it's a good place to get to Munich airport from.
 
Visit the Weheinstaphaner brewery just near Munich .....oldest brewery in the world dates back to 1040 ....and try this beer :)

I can recommend the B & B Hotel chain, lovely places at Premier Inn prices, there's one near the Opera in Nuremberg.
