How can Pep even think about leaving this bunch of players at this time. They could do amazing things in the next five years?

That's an example of referees making a decision that's in the spirit of the game they're officiating. Goal difference doesn't factor in the FA Cup, both teams had pretty much declared following the missed penalty, the players have still got air miles and international games in the legs. No point adding on 2-3 mins for the sake of it, just call it a day.
