When in Prague I suggest a visit to Ù Flècku beer hall.
There is another small bar near to it, (which I can't remember the name of), which is worth spending an hour in tooI actually thought U Fleku was shite and much preferred U Pinkasu

My personal Prague Pub recommendations would be (based on a 4 day trip!)…
1) U Pinkasu
2) Krčma U Parašutistu
3) U Malenho Glena

I have places that I prefer but all 3 of those are decent. U Malého Glena is round the corner from where I live and is particularly good if you are into jazz and/or blues as they have a club downstairs.

Pretty much all areas have some great pubs/restaurants, so it really depends on where you are based.
