On one hand you're right, however a huge money move to City is only going to put more pressure on Stones and he'll be under more scrutiny. Last summer Mourinho and this summer Pep see something to work with in him , so I'll go with their opinions.The first bit of your post is key - a reasonable season for a English player doesn't make them world class either. If Stones (and Barkley) were foreign, their decent form previously would have barely rated a mention, look the media hype difference between Rashford and Iheanacho yet look at which has the better stats.
Everton has a history of producing one season wonders who quickly disappear into the lower leagues. Whilst Martinez and Everton's whole play doesn't help anyone in the defence, the choice is whether to spend over £40m on a player no one is sure can defend properly.
Personally, I'd spend the money elsewhere as £40m should be able to buy two top quality centre halfs and leave some change, even if we struggle with that concept when shopping. If Stones goes on to be a good player, good for him, but he's never going to be the difference between winning a league or not, so why take the risk?
