The connection between Rheagar hasnt explicitly been made yet. Gilly was cut off befroe she could say 'Lyanna Stark' and there was no mention of the father in the Tower of Joy flashback scene. So although it still could be 2+2 = 5, its more likely going to be 4, and the writers are stringing it out.
 
so does this mean that Sam is now head if his house now that his dad and brother are toast, will he bend the knee to Jon?

I'm pretty sure Sam was forced to forsake all claims to his inheritance and take the black by his father. So house Tarly is all but dead now.
