It could be, that just as Messi's contract has no direct clause in it for the end of the season being moved due to a pandemic, there may be nothing in his contract which says he has to take a Covid test.

If Barca suggest that Messi is breaking his contract by missing the test, as it’s necessary due to the exceptional circumstances of Covid, they’ll have a job trying to argue that the contract clause Messi is using to terminate his contract isn’t also valid due to Covid.
