Who pilots it ? it popped out of the guy in some escape pod ship thing. In Alien they find an engineer in the pilot seat with a hole in him.

Prometheus take place on LV223, also there seem to be many ships on that planet, the rumour is that they also have ships on LV426, where the experiments had gone further i.e. the Alien egggs and I didn't think it had crashed I just thought it was there and had a warning on it not to approach, indicating the engineers were telling people not to go there

The warning message left behind at the end of Prometheus should be easy to understand, it was left in English. In Alien they have to spend a while trying to decipher what the beacon is saying so I imagine it isn't the same warning. Also with only one Alien at the end of Prometheus how would they then get eggs etc which you see in Alien

The eggs seen on Alien are on a different planet, and there could be just one Queen on that planet that made the eggs, if you recall in the first room there was a mural on the wall which looked looked like the Alien we know, (in fact it looked like H.R. giger's original drawings for Alien movie
