Of course it makes. We are not just paying €75m in cash. But the deal is worth €75m if Benfica are mugs enough to value him at €20m. (though Mendes might be forcing Benfica to accept that or otherwise no talent for cheap..)

The benefit comes from amortisation as his charge will be amortised based on the €55m fee rather than €75m.

It may be more important this summer to pay 75m and amortise @ £15m a season and book £20m upfront profit for Otamendi. It's the way these exchanges work these days, bumping up profit.
