How come we can sign players on transfer deadline day in a 3 hour rush, but when we've all the time in the world it drags on for ages?

Because there's no deadline. There's no incentive for the selling club to agree a deal in 3 hours when they can be patient and get a better deal in 3 or 4 week's time. Likewise, if a buying club have a bid rejected, why on earth would they go back with an improved offer say half an hour later? The selling club would just reject again, and wait for the next one!
