I thought the same. It looked a clear offside. Then that yellow line showed the guys heel played him level and they didn't then give it? Why?

UEFA clarified that last year and said that it is when the player making the pass has his first contact with the ball (accepting that the foot can be in contact with the ball for say a third of a second when the ball is played to the player in the offside position).

Why are they judging offsides based on his feet though? I'm sure Aguero's upper body was even further offside than his feet. Same thing happened in a Champions League game as well, marking offsides based on the feet and not the body when the body in both scenarios was furthest forward.

The VAR line they showed during the game was a fraction before the pass is made in my opinion and made him level.
Rudiger's heel is the closest part of his body to the goal so that's fair enough. Perspective is very misleading. Rudiger's left foot is not on the ground so although you can see a sliver of pitch between his heel and the line that proves nothing as the image is in 2 D. The angle is completely relevant.
We know that didn't quite cross the line, but from this angle it looks like it was well over.
You can twist it however you want to suit your agenda (you always do), but in the real world, Stones cleared that one off the line (just) and Aguero was offside (just).
